It can be correct.
Although you should accomplish your first assignment, you won't be punished if you don't.

The word although is a conjunction. It connects two "topics" in the same sentence.
Although you should accomplish your first assignment, you won't be punished if you don't.
Gerondif's example shows how the first "topic" (finishing the first assignment) will affect the second "topic" (you won't be punished).
